Your first shell upon logging in is a "login shell", which means that the .bashrc file is not sourced. Your second invocation creates an interactive shell, where .bashrc is sourced. Is your shell set to bash explicitly? Because Debian-based bash called as sh won't read .bashrc. Check the man page for chsh to see more. I fixed this by adding source $HOME/.bashrc to the bash_profile. There are three main files which bash sources depending on how the shell is spawned. The code in .bashrc does not execute when I open a new terminal window in Ubuntu 12.04. I noticed this when creating a .bash_aliases file. The aliases did not show up when I opened a new terminal.
